Many new bugfixes have been put in place. To speed up PAnDA, and reduce the complexity of data analysis, MakeMS2 has been removed from the pipeline. RAW files are read directly by Hardklor for analysis. PAnDA database speed has been dramatically improved as well. Thanks to everyone who helped track down the bugs!

PAnDA has had a few minor updates to fix bugs that caused halts prior to iteration. I'm still calling this version an alpha, although I hope it is fully functional for most people. Thanks to everyone who has helped debug PAnDA by running it on their systems and setups. Also, I've updated the Documentation to include a setup guide. I was unaware that the XDK was not installed by default in Xcalibur. Re-installation that includes the XDK is required for PAnDA to function.

I put PAnDA in the download section so that people can begin running the software in their own labs. Without getting into software release semantics, this release is an alpha version - some features are currently disabled while I continue to develop the version 2.0 interface. All the features from version 1.0 are implemented, so every feature described in the paper is available to you. At the moment I'm still working on the documentation, but I hope to have it available in the next few days. As a temporary solution, you can email me at hoopmann[at]u.washington.edu for help.
